I would like to see an addition to the transmit menu so you can set the ATU to always bypass, or not.  Definitely not needed when driving an amp.

    I dont use the ATU but if its not already seems its state should be saved in the TX profile.  I basically control my amp by setting the power level and TX output keying with a profile. So the same would apply if someone wanted to use it with/without amp.
