When I try to operate RTTY split using N1MM+ with it's built in MMVARI, TX always jumps from slice B to slice A.  I've tried to get around this by calling on slice A and listening on slice B, but then the contact frequencies are transposed in the log, i.e. N1MM logs slice A as the DX station's frequency instead of my frequency.

You need to work with the CAT tx definitions. Either turn auto-switch OFF and select slice B TX manually, or define the slice used by n1mm as auto-switch for slice B. (I am shooting from memory here, so the exact steps are not in front of me at the moment.
